Die IS Akademie ist die Ausbildungsstätte für die Piloten des Infinite Stratos Waffensystems. Dieses kann jedoch nur von Frauen bedient werden, weshalb Mädchen aus aller Welt zur Ausbildung in die Akademie gebracht werden. Unter ihnen befindet sich aber auch ein Junge namens Ichika Orimura. Es stellt sich heraus, dass er der weltweit einzige Mann ist, der ebenfalls das IS bedienen kann, weshalb er nun ‒ wie auch seine Kindheitsfreundin Houki Shinonono ‒ seine Ausbildung antritt.
